In these present times it just seems apt to have a list of apocalyptic books.
Not with zombies! Keep it simple.

Man made or natural, flu or virus.

I'll start with the obvious one

Stephen King - The Stand

You know, perhaps now would be a good time for me to revisit my own bio-warfare PA story idea...

No, I'm not telling the main premise of it, either. XD Suffice it to say, it involves a virus that attacks the hypothalamus.

Earth Abides by George R Stewart
The Stand By Stephen King
The Deadly Messiah by David Campbell Hill and Albert Fay Hill
The End of the Dream by Phillip Wylie

It's not the main plot but David Eddings has a nice little plague in "Demon Lord of Karanda".

The best one - The Road by Cormac McCarthy. Post apocalyptic although you don't know what causes it. One of my all time favourite reads.

I have a vague recollection of a Dean Koontz called Midnight which had some sort of plague like component.

I think some are moving away from the virus/disease criteria..
On the Beach was radiation
Drowned World was flooding

The Death of Grass by John Christopher is about the death of err... grass, but I think that was the result of a virus, and the resulting breakdown of society is very realistic for the 1950's setting.

A Song of Stone by Ian Banks doesn't say what the cause is, but has a similar theme, and heavily influenced by JG Ballard.
